Does anyone know if a Ctek Zafir 45 battery charger is safe to use with a 2008 R1200GS, whilst the battery is still connected to the bike?

What's your tolerance for risk? If you have zero tolerance, such as the folks who write BMW manuals, then the answer is no. After all, lightning might hit the power lines, go through a badly protected charger, causing your battery to explode and rain acid all over the remains of your bike.

If, on the other hand, you are a normal person with a normal outlook on risk go ahead and hook up your charger with the battery still connected to the bike. A normally operating battery charger will not hurt your bike. If the charger is not normally operating and does hurt your bike don't expect any sympathy from BMW.
